I know I can set SuspendControlAtStartup in app.config to disable host ctrl (suspend input) by default when connected to a session. How can I do so for certain clients only, not across the board (without rebuilding the client installation every time)

You can't target specific machines using the app.config file- it is a global setting. New in ScreenConnect 5.4 you can target sessions types (Support, Access, Meeting) for some settings in the app.config.

I will get this registered as a feature enhancement request.

Client settings should be configurable at least per session group.
