I have two-factor setup on my account for both account with my email address and an account with a username. They are both set as admin but only the username account prompts me for the Two-factor authentication code. The account that users my email address does not, even though both are set up for the same two-factor.

Any ideas on how to fix that?

Our cloud service will authenticate against the main Cloud Account Admin account first, before it looks at any other internal users. If your email address is the same for the main billing of the account and also the internal account username, then you would need to configure the two factor on the master cloud account via cloud.screenconnect.com:
